"Why is a merchant unable to get his upkeep?"
If arriving by water, the merchant ship might not have been able to dock, and so the city might require more barge landings. The government food storage might also have been below what the merchant required for upkeep. To increase government food storage, suspend trade with other cities, increase the number of scribes that are assessing taxes, or shift more nobles to produce wheat for taxes. Additional nobles and farmers will also increase food capacity. If the upkeep is paid out in some form other that food, you may want to set a reserve on that resource to ensure that adequate supplies for the merchant are on hand.
